Stripe and Zoho Books integration, so every payout ties out

Customers pay the invoice by card or bank. Zoho Books marks it Paid. The deposit matches on its own.

Between a Stripe charge and your bank sit fees, settlement days and payouts that bundle several customers into one deposit. We connect Stripe to Zoho Books, Zoho CRM and Zoho Billing for US companies, so fees land in their own account and nobody rebuilds deposits in a spreadsheet.

  • Pay Now on every invoice
  • Stripe clearing account in Books
  • Paid status on the CRM deal

01Should you connect them?

Who gets the most out of a Stripe and Zoho connection?

Any US business that invoices from Zoho Books and would rather be paid by card or bank debit than by check. It matters most when deposits arrive as lumps that nobody can explain line by line.

  • Clients ask “can I just pay online?”Pay Now on the emailed invoice and in the portal, by card or ACH bank debit.
  • Your bookkeeper rebuilds every depositOne payout can hold five customers minus five fees. The clearing account explains it line by line.
  • Retainers renew every monthA saved card or bank account is charged on each due date, so nobody chases the same client monthly.
  • Sales asks finance who has paidThe payment that marks the invoice Paid can also flip the deal in Zoho CRM, so reps stop asking.

Think twice when

Most of your sales happen at a counter. Card-present retail usually belongs on a POS first, with Zoho behind it.

Stripe already runs subscriptions you are happy with. Then the job is reporting into Books, not moving billing. The billing question below helps you decide.

Your processor is PayPal, not Stripe. Our PayPal integration page covers that route.

02Stripe integration services

What we set up between Stripe and Zoho

Five pieces, in this order. The first two happen inside Zoho Books settings; the rest is where a partner earns the fee.

  1. 1

The gateway connection, with the right accounts

Stripe connected under Online Payments, plus the two choices people rush: the account Stripe transfers money into, and the account that tracks Stripe’s fees.

  2. 2

Payment methods your customers will use

Cards work out of the box. ACH, Apple Pay and the rest are switched on in Stripe first and then in Zoho Books, with bank accounts verified by micro-deposits or Financial Connections.

  3. 3

    Clearing account and feed rules

The Stripe clearing feed lists every sale, fee, refund and transfer. We write the matching rules and test a full week of payouts before go-live.

  4. 4

Zoho CRM and Zoho Billing on the same payment

A webhook or Zoho Flow run updates the deal when Books records the payment. Subscriptions go to Zoho Billing with Stripe as its gateway, when that suits you.

  5. 5

Refunds, disputes and a month-end check

Refunds and disputes get their own accounts, and a month-end report proves clearing equals what Stripe still holds.

03One payment, seven stages

What happens between “Pay Now” and a reconciled bank line?

Seven stages, followed on one sample invoice for a design studio in Long Beach. Scroll and the payment card moves one column right, collecting a detail at each stage.

SampleReconciled

INV-3112 · $2,400.00

Design studio · card payment

  • Pay Now link emailed
  • Card charged on Stripe’s page
  • Fee posted to its own account
  • Invoice Paid, deal updated
  • Waiting to settle
  • Batched into one payout
  • Bank line matched, clearing at $0.00
  1. Stage 1Invoice sent

The invoice goes out with a way to pay

Zoho Books emails INV-3112 with a Pay Now link. The client can also open it in the customer portal and pick card or bank debit.

    Books

  2. Stage 2Charge

The client pays and Stripe takes the card

Card details are typed on Stripe’s side, never into Zoho or your website.

    Stripe

  3. Stage 3Fee split

Stripe’s fee comes off before you see the money

The clearing feed shows the gross sale and the fee as separate lines, and the fee goes to the expense account picked at setup, so the invoice still closes at full value.

    Books

  4. Stage 4Recorded

Books marks the invoice Paid, and CRM hears about it

The payment is applied to INV-3112, then a Zoho Flow run or webhook marks the deal paid in Zoho CRM.

    BooksCRM

  5. Stage 5Settling

The money waits in Stripe for a couple of business days

On standard US timing, card funds settle in about two business days; ACH debits take longer. Until then the amount sits in the clearing account, not in checking.

    Stripe

  6. Stage 6Payout

One payout carries several customers at once

Stripe sends settled funds on your payout schedule, net of fees. Zoho Books creates a transfer from Stripe clearing to the account you named for payouts.

    Books

  7. Stage 7Reconciled

The bank line matches a transfer that already exists

The deposit in the checking feed matches the transfer from stage 6, and clearing drops back to zero for this payment.

    Books

Sample studio, invoice and amount. Settlement days depend on the payment method and your Stripe account’s schedule.

      05Stripe + Zoho, two routes

Is Zoho’s built-in Stripe connection enough, or do you need a custom build?

For a service business invoicing from Zoho Books, the built-in connection usually is. A custom webhook build earns its place when payments start outside Books: your own checkout, a web app, or Stripe Connect.

      1. Paying a Books invoice online

Built-inPay Now on the invoice and in the portal, set up in Books settings.

CustomPossible, but you would be rebuilding what Books already gives you.

      2. Fees and payouts in the ledger

Built-inClearing account, fee account and payout transfers come with the feed.

CustomEvery posting has to be written and tested by hand.

      3. Auto-charging recurring invoices

Built-inA saved card or bank account is charged on the due date.

CustomNeeds your own scheduler and retry logic.

      4. Payments taken on your own website or app

Built-inOnly sees payments made against Books invoices.

CustomA webhook listener creates the customer, invoice and payment in Books for each charge.

      5. Deal stage and alerts in Zoho CRM

Built-inBooks updates; CRM needs a Flow or a function on top.

CustomThe same handler that posts to Books updates the deal.

      6. Marketplaces on Stripe Connect

Built-inNot designed for split payments to sellers.

CustomConnected-account payouts mapped to bills or vendor payments.

      7. Refunds

Built-inRefunds show in the clearing feed for matching.

CustomA refund event can raise the credit note automatically.

Many projects mix the two: built-in for invoices, plus a small listener on Zoho Catalyst or in Deluge for payments that start elsewhere.

      06Subscriptions

Should Stripe Billing or Zoho Billing own your subscriptions?

Either can, and Stripe processes the cards in both cases. Zoho Billing tends to win when finance lives in Zoho; Stripe Billing tends to win when the product team bills from code. Five jobs usually settle it.

      How it is priced

A percentage of the billing volume it handles, on top of processing.

A flat plan per organization, while Stripe still charges for processing each payment.

      Invoices, revenue and the ledger

Lives in Stripe; reaching Zoho Books needs a sync.

Shares customers and items with Zoho Books and Zoho CRM in the same Zoho account.

      Usage-based pricing from your app

Meter events come straight from your code through Stripe’s APIs.

Usage is supported too, though your app has to report it to Zoho.

      Failed payments

      Automatic retries and reminder emails.

Dunning rules and reminder emails, set per plan.

      Customers updating their own card

      A hosted customer portal.

A customer portal with plan changes and invoices.

Already billing on Stripe? Moving plans into Zoho Billing is optional. We size it on your real subscription count first.

      07What it costs to run

What does a Stripe and Zoho Books setup cost each month?

Three bills, all separate. Stripe takes its fee from each payment, Zoho charges for the Books plan, and Zoho adds no fee of its own on Stripe payments.

Zoho Books US list prices, per organization per month
      PlanBilled yearlyBilled monthlyUsers

      • Stripe’s sidePay as you go, per successful payment. Cards cost more than ACH, cards from abroad add a surcharge, and Instant Payouts carry their own fee.

      08Stripe + Zoho questions

Stripe and Zoho Books integration questions

Clearing accounts, ACH, payout timing and the CRM side. A recent Stripe payout report makes the first call far more useful.

Does Zoho Books integrate with Stripe?

Yes. Stripe is one of the online payment options built into Zoho Books. You connect your Stripe account in the Online Payments settings, choose the account Stripe transfers money into and the account that tracks Stripe fees, and customers can then pay invoices from the emailed link or the customer portal.

How are Stripe fees recorded in Zoho Books?

Zoho Books keeps a Stripe clearing account in Banking. Each sale, fee, refund and bank transfer is its own line there, and fees go to the expense account you chose at setup.

Can customers pay a Zoho Books invoice by ACH through Stripe?

Yes, for organizations based in the United States. ACH is switched on in Stripe and then in Zoho Books, and the customer’s bank account is verified with micro-deposits or Stripe Financial Connections before it can be charged.

How long does a Stripe payout take to reach a US bank account?

On Stripe’s standard US timing, card funds settle in about two business days and ACH debits in about four, with some accounts eligible for two. Your payout schedule then decides when settled funds are sent. Instant Payouts on eligible accounts usually arrive within about 30 minutes, for an extra fee.

Can Zoho Books charge a saved card automatically for recurring invoices?

Yes. You attach a saved card or verified bank account to the recurring invoice, and the customer is charged when each invoice falls due. Customers can also opt in to automatic charges themselves from the portal.

Does Stripe update Zoho CRM when an invoice is paid?

Not on its own. The built-in connection updates Zoho Books. We add a Zoho Flow run or a small webhook handler so the deal or account in Zoho CRM shows the paid status and the account owner gets a task.

What if we take Stripe payments outside Zoho Books, on our website or app?

The built-in connection only sees Books invoices. A webhook listener on Zoho Catalyst or in Deluge creates the customer, invoice and payment in Zoho Books for each charge, skipping events it has already seen.

How do you price a Stripe and Zoho integration?

The first call is free. After that, the accounts, payment methods, clearing rules, CRM updates and a test-mode payout run go into a signed BRD with one fixed price and a delivery schedule. Builds with a custom checkout may need a short paid review first, quoted up front.

      09How a Stripe integration starts

We read one real payout before we plan anything

Four steps from “deposits never match” to a signed plan. Connecting Stripe to Zoho Books for invoice payments can usually be scoped on the first call. A build with your own checkout or Stripe Connect may need a short paid review, quoted before it starts.

Stripe and Zoho setups run fully online for teams anywhere in the US, Canada and Latin America, and your bookkeeper can sit with us in Glendale for the first live payout if that helps.
