PayPal integration for Zoho Books and CRM, matched to the cent

The customer paid $860. Your bank got $829.50. Your books should explain the gap without anyone opening a spreadsheet.

PayPal lets US buyers pay with their PayPal balance, Venmo, Pay Later or a card, and it keeps a fee on every sale before it hands you the rest. Our team, led from Glendale, connects PayPal to Zoho Books, Zoho Billing, Zoho Commerce and Zoho CRM, so each payment closes the right invoice, each fee lands in its own expense account and each transfer to your bank finds its match.

  • Invoice Pay buttons that close the invoice

01Should PayPal be in the mix?

When does a PayPal integration earn its keep?

PayPal is a buyer-side choice more than a seller-side one. People who already trust their PayPal or Venmo account check out faster with it, and that’s worth paying a little extra for. When most of your money comes from large B2B invoices, the math tilts the other way. Here’s how we read the situation.

  • Fits

Consumer orders under a few hundred dollars

Shoppers on a phone often tap the yellow button instead of typing a card. Fewer abandoned carts can cover the higher rate.

  • Fits

Buyers who ask for Venmo or Pay Later

Younger buyers and big-ticket consumer purchases lean on both. PayPal brings them under one account and one set of reports.

  • Fits

Service firms invoicing from Zoho Books

A Pay button on the invoice email gets clients paying the same day, and the payment posts itself against the invoice.

  • Fits

Sellers already holding a PayPal balance

Marketplace payouts, older storefronts and contractor payments often run through PayPal anyway. Wiring it into Zoho stops the side ledger.

  • Think twice

    Five-figure B2B invoices

A percentage fee on a $20,000 invoice hurts. ACH, with PayPal’s capped invoice option or another processor, usually costs far less.

  • Think twice

    Card-only checkouts with custom logic

If buyers never ask for PayPal and you need deep control of the payment flow, Stripe is often the cleaner build. Many stores run both.

02PayPal integration services

What we set up on the PayPal side and the Zoho side

A PayPal connection touches money, so we treat it as an accounting project with some code in it, and not the reverse. Five pieces of work cover almost every request we get from US businesses.

  1. PayPal on Zoho invoices and checkouts

PayPal switched on as an online payment option in Zoho Books, Zoho Billing or Zoho Commerce, tested with a real low-value payment before customers see it.

  2. Clearing account and fee accounting

A PayPal Clearing account, a merchant fees expense account and bank rules, so gross sales, fees and transfers each show up where your CPA expects them.

  3. PayPal feed and reconciliation routine

Your PayPal account added as a bank feed in Zoho Books, plus a written month-end routine for matching transfers, refunds and holds.

  4. Webhooks into Zoho CRM and Zoho Desk

PayPal events such as completed captures, refunds and disputes sent through a listener we build, so sales sees who paid and support sees who complained.

  5. Cleanup of past PayPal history

Months of unmatched PayPal deposits sorted out: lumped payouts split back into invoices, fees reclassified, the clearing balance brought back to zero.

03Four journal entries

Where does $860 go between PayPal and your bank?

A design studio in Pasadena sends INV-1043 from Zoho Books, and the client pays it with PayPal. Each move below is one journal entry, written the way an accountant would. As you scroll, the three T-accounts fill in, and PayPal Clearing has to finish at zero.

  1. JE 1Payment

The client pays with PayPal Checkout

They click Pay in the invoice email and approve $860.00 from their PayPal account. Zoho Books records the payment against INV-1043 and parks the money in PayPal Clearing.

    Cr Accounts Receivable860.00
  2. JE 2Fee

    PayPal keeps its share first

At the US PayPal Checkout rate of 3.49% plus 49¢, the fee is $30.50. It comes out before the money ever reaches the balance, so we book it to Merchant Fees and the P&L shows the true cost of the sale.

    Dr Merchant Fees30.50
    Cr PayPal Clearing30.50
  3. JE 3Payout

    $829.50 moves to checking

The studio uses a standard transfer to its linked bank account, which PayPal doesn’t charge for. An instant transfer would have cost 1.5% of the amount moved. The transfer is posted out of PayPal Clearing.

    Dr Business Checking829.50
    Cr PayPal Clearing829.50
  4. CheckReconciliation

The bank line finds its partner

A deposit of $829.50 appears in the checking account feed in Zoho Books and matches JE 3 in one click. Invoice paid, fee expensed, clearing balance zero. Nothing for the bookkeeper to chase at month end.

          05PayPal + Zoho

Which Zoho app should PayPal plug into?

Usually more than one. Zoho Books owns the money trail, and the others plug in around it depending on how you sell. These are the four sockets we wire most often, and what travels through each.

Zoho Books: invoices and the PayPal feed

PayPal connected under online payments puts a Pay button on invoices and records each payment in PayPal Clearing. Adding the PayPal account in Banking fetches its transactions so fees and transfers can be categorized and reconciled. See our Zoho Books page.

          PaymentsFeesTransfers

Zoho Billing: subscriptions paid by PayPal

For memberships and retainers, PayPal works as a payment gateway in Zoho Billing. Renewals charge on schedule, failed ones enter dunning, and the invoices flow into Zoho Books with the payment already applied.

Zoho Commerce: PayPal at the storefront checkout

Stores built on Zoho Commerce can offer PayPal next to cards. Orders, stock and the sales record stay in Zoho, so there’s no export step between the shop and the ledger.

Zoho CRM and Zoho Desk: who paid, who disputed

PayPal webhooks reach a small listener we host on Zoho Flow or a serverless function. A completed capture marks the deal paid in Zoho CRM; a new dispute lands as a Zoho Desk ticket carrying PayPal’s response deadline.

          06PayPal fees in the US

What does PayPal charge a US business?

There’s no monthly fee for the standard PayPal Business account. You pay per sale: 3.49% + 49¢ for PayPal Checkout and Venmo, less for card payments, more for Pay Later. Moving money to your bank is free unless you want it instantly. A couple of older card products still carry a monthly charge.

          07PayPal integration questions

What US finance teams ask before connecting PayPal

Fees, Venmo, reconciliation and where Stripe fits. If your PayPal deposits stopped matching months ago, bring a recent statement to the first call.

What does a PayPal integration with Zoho actually do?

It connects your PayPal Business account to the Zoho apps that need to know about money. Customers can pay Zoho Books or Zoho Billing invoices through PayPal, each payment is applied to the right invoice, PayPal’s fee is booked as an expense, and the transfer to your bank is matched in reconciliation. Optional webhooks tell Zoho CRM or Zoho Desk about payments, refunds and disputes.

How much does PayPal charge per transaction in the US?

For US commercial sales, PayPal Checkout, Guest Checkout and Venmo cost 3.49% plus $0.49. Standard card payments cost 2.99% plus $0.49, advanced card payments 2.89% plus $0.49, Pay Later 4.99% plus $0.49 and QR code payments 2.29% plus $0.09. International buyers add 1.50% on most of these. Standard transfers to your bank are free.

PayPal or Stripe for Zoho Books?

Both work as Zoho Books payment options, so it is rarely either or. Stripe’s standard card rate is lower and it gives developers more control, while PayPal brings buyers who prefer their PayPal balance, Venmo or Pay Later. Many US businesses offer both and send large B2B invoices to ACH. We look at your actual payment mix before recommending one.

Can clients pay Zoho Books invoices with Venmo?

When PayPal is the online payment option on the invoice, US buyers can usually choose Venmo on PayPal’s payment screen, depending on their device and account. The payment arrives in your PayPal account at the same 3.49% plus $0.49 rate as PayPal Checkout and is recorded against the invoice like any other PayPal payment.

Does Zoho Books record PayPal fees on its own?

The payment itself is recorded against the invoice and sent to the PayPal Clearing account. Fees are where most setups go wrong, because the amount that reaches the bank is smaller than the invoice. We add the PayPal account as a bank feed and set up a merchant fees account and matching rules, so the fee is categorized and the clearing balance returns to zero.

Why doesn’t my PayPal deposit match any invoice in Zoho?

Usually because one transfer to your bank covers several payments, minus fees, refunds and any held funds. The bank line is a net total, while Zoho holds gross invoices. Routing payments through a clearing account and reconciling the PayPal feed separately from the checking account is what makes the numbers line up again.

Do I need a PayPal Business account?

Yes. Zoho Books connects to a verified PayPal Business account for invoice payments, and a personal account will need converting first. A Business account also gives you access to PayPal’s commercial rates, reporting and webhooks, which the Zoho CRM and Zoho Desk connections rely on.

Can PayPal payments update deals in Zoho CRM?

Yes. We subscribe to PayPal webhooks such as completed captures, refunds and new disputes, and a small listener running in Zoho Flow or a serverless function updates the matching deal or contact in Zoho CRM. Disputes can create a Zoho Desk ticket showing the date a reply is due, so nobody misses it.

Is Elite Tech Global a PayPal partner?

No, and we don’t claim to be. We are a certified Zoho Advanced Partner and an AWS Partner, and we connect PayPal to Zoho as part of Zoho Books, Zoho Billing and Zoho CRM projects. PayPal bills you directly for its fees; we never add a markup to them.

How do you price a PayPal integration?

The first call is free. After it, the gateways, feeds, accounts, webhooks and any cleanup of past PayPal history go into a signed BRD with a fixed price and a delivery schedule. If several years of unmatched PayPal deposits need sorting first, that review is quoted separately before it begins.

          08How a PayPal project starts

We read your PayPal statement before we touch your books

Four steps take you from a clearing account nobody trusts to a signed plan. A clean new setup is often sized up during that first conversation. When years of PayPal history are tangled, we may propose a short paid review and give you its cost in advance.

Our sessions happen on screen share, ideally with your bookkeeper listening in, for teams across the US, Canada and Latin America. Finance teams near Glendale can also meet us face to face.
